I am just curious why the YS1500 has a smoke stack cover/damper but the YS640 does not?

Good question.

The two cookers work completely differently. The YS640 was designed to use the air flow and designed in back pressure to function correctly, which means that restricting the air flow in any way causes temperature variances and worst case, failure and physical damage.

The 1500 is like a wood pit, and does not require the back pressure to function. That being said, the 1500 chimney damper should never be closed more than 50%, as this will restrict the minimum required air flow to maintain the functioning of the cooker.

Thank you. Does that then mean that you can potentially get more smoke flavor from the 1500 than the 640?

Smoke flavor is a relative and personal term. Some people come from using a stick burner, that always had a dirty fire (white smoke) that will never be satisfied with any pellet or stick burner where there is a constant clean fire with light blue smoke. Some others think that the pellet smoke "flavor" is too strong. And others that are used to charcoal are not satisfied with a wood fire.

The 1500 is designed and does cook differently, but uses the same pellet engine that the 640 does, but with different firmware to adjust for the size of the cooker. The difference is that the 1500 gives you the ability to manage the cooker like a stick burner, with the HMS, HMS damper and the chimney damper. All without the issue of every have to worry about a dirty fire and the resultant white smoke.
