We had a crazy amount of rain last night (about 6-7") and a got some water in my 10'x12' shed. The door closes tight but is not air tight... strong wind and rain will still get in sometimes. My pellets are stored in the shed and the three bags that sit on the plywood floor got some water on them. I don't see any indications that the water got into the bag though. Is there any check I can do before using them to make sure they are OK?

Unfortunately no, unless they are swelled up or falling apart. The indications are hard or impossible to light, poor cooker performance, strange temps, unable to get to temp, etc.
