Is there a correct way to clean the YS 1500 thermocouple?

Use a cloth to wipe it down, or if necessary, use a scratch pad to gently clean it off. It doesn't need to look like new, but should not have too much build up of cooking debris on it.

Just work around the metal cover that is there? Or can it be removed?

Also, is b20 the up to date software on the controller?

Just clean the end of the thermocouple. Yes, b20 is the current firmware.

I clean it with the same wipes I use to clean the probes for my Fireboard or my Thermapen.
I do this every 3-4 cooks.
